We present the first comparative assessment of microalgal diversity and environmental drivers across adjacent mangrove and reef habitats in Sekotong coastal waters, Lombok Island, Indonesia. Monthly sampling over four campaigns used 20&nbsp;µm plankton nets at fixed, georeferenced stations, while in situ measurements recorded water temperature, salinity, dissolved oxygen (DO), current velocity, light intensity, pH, nitrate, and phosphate. Species were identified via an integrative morphological and database-validated approach. A total of 50 species were recorded: 30 shared, 12 mangrove-exclusive, and 8 reef-exclusive. Generalists (e.g., <i>Amphipleura pellucida</i>, <i>Cerataulina smithii</i>) showed broad tolerance, whereas specialists (e.g., <i>Nitzschia sigma</i>, <i>Achnanthes brevipes</i>) indicated habitat specificity. Mangroves exhibited greater salinity swings and lower DO/light, while reefs had stable, oxygen-rich, well-illuminated conditions (p &lt; 0.05). Correlation analyses revealed significant inverse relationships between salinity and DO/light. Microalgal genera were classified into ten bioindicator categories, providing a novel framework for ecosystem monitoring.
